Ооtsutsukis are alliens. They search for the world where God Tree exist.
When they found it they take it's power and go in search for another, but Kaguya decided to stay on Earth (not sure is that name of planet where plot happens). With Human she gave birth to Hamura and Hagaromo (so they are human-allien hybrids), by casting first infinitive tsukuyomi she used some humans to turn them into White Zetsus and create large army for Ootsutuskis who will come for seeking her powers (these two villians from the film).
Then, Hagaromo had two sons, Indra and Ashura and line of Uchiha, Uzumaki and Senju started. With Hamura, Hyuuga clan started and Kaguya clan also fit somewhere in Kaguya's lineage (according to Databook).
These clans (Uchiha, Uzumaki, Senju, Hyuuga and Kaguya) have allien blood in them, but other ninjas don't. They are descedants of humans to who Hagaromo shared his powers (chakra).
